The 34-year-old played in all three of his country's matches at the Champions Trophy but often looked to be struggling with his fitness.
Vettori looked uncomfortable in the field and batted only once, being dropped down to No 10 in the order against England, and he was forced to go under the knife in London on Wednesday.
Physio Paul Close said: "Dan has been suffering from this injury for the past year and surgery was the only option to prolong his career with the Black Caps."
His injury, plus those affecting Grant Elliott and Tim Southee, have forced a reshuffle to the Black Caps' squad for the Twenty20 internationals with England on June 25 and 27.
All-rounder Kane Williamson and wicketkeeper Luke Ronchi have also left the squad with batsmen Hamish Rutherford, who has been playing County Cricket for Essex, and Tom Latham as well as spinner Ronnie Hira called up.
Squad: B McCullum (captain); Anderson, Bracewell, Butler, Franklin, Guptill, Hira, Latham, McClenaghan, N McCullum, Mills, Munro, Rutherford, Taylor.
