Shoaib, 32, was fined $3,000 for leaving a training camp without the team manager's permission and then not appearing for a Board hearing into the matter earlier this month.
But the fast bowler successfully appealed against the sanction, the Board accepting his explanation that it was a case of mis-communication.
"It was a case of mis-communication which has been sorted out," team manager Talat Ali told Reuters.
"I had a meeting with him and he said he had informed the captain (Shoaib Malik) before leaving the camp. That has been confirmed.
"We have accepted his assertion that he left the camp after informing the captain who could not tell us about this due to a communication gap."
Shoaib, who has played just one Test and four ODIs in the last 15 months due to injury, is currently preparing for next month's Twenty20 World Championship.
Pakistan are training under new coach Geoff Lawson ahead of four-nation warm-up Twenty20 event in Kenya next week.
"It is a big load off my mind now as I don't like being charged with indiscipline when I have done nothing," said Shoaib.
