Clarke's hamstring problem is not a serious one but Australia's medical team are not taking any chances ahead of the tour India.
The 31-year-old was assessed following their five-wicket victory over the West Indies in the fourth one-dayer on Friday in Sydney and the team physio confirmed hamstring stiffness in the right hamstring.
Clarke was moving slowly on Friday while making 37 runs as the hosts chased down the West Indies' total of 220 with 5.1 overs to spare.
The Australian captain will not now travel to Melbourne for the fifth match on Sunday with Shane Watson picking up skipper duties.
He will though still leave for Chennai on the VB Tour of India on 12 February as planned.
Shaun Marsh has been drafted into the ODI squad. Australia lead 4-0 in the five-match series.
