Guptill has been playing through the pain of an ankle injury for the last 12 months but the 26-year-old has been advised that an operation is now required.
The hard-hitting opener also recently sustained a fracture in the little finger of his right hand while playing in the Caribbean Premier League.
An NZ Cricket statement read: "The recovery from the ankle operation will mean Guptill missing the Bangladesh tour with a possible return for the tour to Sri Lanka in November.
"Specialists have advised Guptill he will not need surgery on his finger but it needs to be immobilised in a splint.
"A full recovery is expected within three to five weeks."
New Zealand's tour squad will be named next weekend - the October tour includes two Tests, three one-day internationals and a Twenty20 match.
