Faf du Plessis' side won a thrilling game in Chittagong by two runs courtesy of a superb spell of bowling by Dale Steyn at the death.
But they were ruled to be two overs short of their target when time allowances were taken into consideration and have been punished.
The captain has been fined 40 per cent of his match fee and the rest of the side 20 per cent, in accordance with the ICC Code of Conduct.
Regulations state players lose 10 per cent of their match fee for every over their side fails to bowl in the allotted time, with the skipper paying out double that amount.
Du Plessis will now serve a one-match ban if he is found guilty of one more minor over-rate offence in T20Is over the next 12 months.
South Africa's next opponents are Netherlands, who recorded the lowest total in international T20 history when they were bowled out for just 39 by Sri Lanka.
