The in-form 23-year-old made 81 off just 73 balls, with six sixes, and Andrew Hall weighed in with 91 not out as the hosts made 453 in their first innings to claim a 212-run lead.
Northants began day two on 85-0, in reply to Glamorgan's 241, and Stephen Peters reached 50 in the third over of the day but then fell for 61 when he edged Mike Reed (4-109) to Jim Allenby at slip with the score on 115.
The other Northants opener James Middlebrook also made a half-century but he went for 59, caught behind when he tried to drive Reed.
Alex Wakely (36) and David Sales (48) then added 79 to take Northants to 215-2 but the fall of the former, caught at mid-on off Reed, prompted a mini-collapse.
Ben Duckett (9) was caught behind off Dean Cosker, Andrew Salter produced a beauty to bowl Sales and the same bowler then had Steven Crook caught behind for a first-ball duck.
That made it 236-6 but Willey, who starred in the T20 final and made a YB40 century three days ago, then made a scintillating 51-ball half-century.
The left-hander roared past his previous best first-class score and added 115 with Hall, a new record for the Northants seventh-wicket against Glamorgan.
Willey eventually edged Graham Wagg to slip but Hall then went to 50 himself and Aussie Trent Copeland got in on the act too, smashing a quick 34 before he was bowled by Reed.
Jim Allenby and Cosker then took the final two wickets of the innings to bring the day's action to a close, Hall left high and dry, nine runs short of a ton, after hitting 14 boundaries in a fine knock.
