Wakely, vice-captain in the county championship and captain in one-day cricket, had a fine 2013 season.
He led the Steelbacks to their first trophy in 21 years, the Friends Life t20 title.
The former England U19's skipper scored 457 runs in the LV= County Championship - in which Northants won promotion to Division One - 214 in the Friends Life t20, and 366 in the Yorkshire Bank 40.
Wakely, 25, said: "I'm very happy to have signed a new deal with the club. I love this club and consider myself a Northants boy through and through. I've been here since I was 12 and have enjoyed some amazing times but none more so than in 2013, where we finally won a trophy.
"I feel the whole club is in a very good state, the players we have are as good as any out there and I believe the club is going in all the right directions.
"I have so much more I want to achieve with my own game and I am very happy that Northants have given me the chance to do this at the County Ground. I can't wait for the challenge of First Division LV= County Championship cricket and hopefully a chance to prove myself."
Head coach David Ripley said: "It is great news that Alex has decided to extend his stay here at the County Ground, he's a fine young player, improving captain and a top person.
"I am looking forward to continuing our work together over the next two years and beyond."
