Morgan suffered the injury during the Champions Trophy semi-final victory over South Africa on June 19 and had attempted to play through the pain.
However, he was hampered by the injury during Tuesday's five-run defeat to New Zealand in the opening NatWest Twenty20 international at The Oval.
It was therefore decided that the left-hander would go under the knife and he could now be out of action for several weeks.
Morgan captained England against the Black Caps on Tuesday, but spinner James Tredwell took over the reins for Thursday's game.
"It's looking like an operation tomorrow (Friday) to try and get it pinned and ready as soon as possible," said Morgan.
"It can be as short as two to three (weeks out) and then ongoing from there.
"Obviously it will be closely monitored by our backroom staff, who have been exceptional, and hopefully I'll get back to full fitness as soon as possible."
