The 33-year-old, who has played 354 one-day internationals, has paid the price for a poor run of form which has seen him fail to take a wicket in his last six ODIs.
He has also hit just two half-centuries in his last 15 one-day innings and managed only 70 runs and three wickets in four matches for his domestic side this month.
"Afridi's bowling has not been up to the mark in recent matches," said chief selector Iqbal Qasim.
"He has not taken wickets and his primary role in the team is that of a bowler."
The selectors have recalled middle-order batsman Umar Amin and included five pace bowlers for the tournament.
The young attack includes uncapped youngster Asad Ali as well as Ehsan Adil, Junaid Khan, Wahab Riaz and Mohammad Irfan.
Pakistan will play a one-day series in Scotland and Ireland in May before taking part in the eight-nation Champions Trophy in England from June 6-23.
They have been drawn in Group B and play the West Indies on June 7 before facing South Africa on June 10 and India on June 15.
