Uncapped Munro replaces Peter Fulton, who has been forced out of the rest of the tour with a knee injury.
Fulton suffered the injury while batting during the ongoing three-day tour match against a South African Invitational XI in Paarl.
Munro, 25, was a member of the New Zealand Twenty20 side that went down 2-1 in their recently-completed series with the Proteas and was batting in partnership with centurion Martin Guptill when they won the second match in thrilling style in East London.
"We have been monitoring the injury closely and Peter played in an effort to determine whether the injury would affect his batting," said New Zealand team physio Paul Close.
"By the end of his innings the pain was significant and it became clear that the injury would prevent him from playing a full range of shots.
"Due to the condensed nature of the tour there is insufficient time to fully recover and he has therefore been withdrawn from the squad.
"We believe it is best for Peter to return to New Zealand, where he can undergo further assessment and continue his rehabilitation."
The first Test gets underway at Newlands in Cape Town on 2 January.
