The hosts won the opening match of the three-game series by three wickets but Martin Guptill and Mitchell McClenaghan both picked up injuries.
Opening batsman Guptill picked up a hamstring strain and had to retire hurt in Hamilton, although he did manage to return to the crease later and hit the winning runs.
And left-arm seamer McClenaghan, who took 4-56, has been ruled out of the rest of the series, having picked up a side strain which prevented him from completing his final over at Seddon Park.
New Zealand physiotherapist Paul Close said: "Unfortunately Mitchell will miss the rest of the one day series, while Martin will be out for Wednesday night and we will then assess him again."
Test seamer Southee and Rutherford have therefore been called into the 13-man squad in time for the second one-dayer in Napier on Wednesday.
Southee, a veteran of 64 ODI's, has just regained fitness after ligament damage to his left thumb, while Rutherford made his international debut in New Zealand's Twenty20 series defeat against England earlier this month.
