The opening batsman requires surgery on his left hand, and may be out of action for around three months.
By undergoing an operation next week, the Kiwis are hoping the 26-year-old will be fit for this summer's tour of England.
Guptill is also struggling with a hamstring problem which prevented him from playing a one-day international against England on Wednesday in Napier.
He will miss the final ODI in Auckland on Saturday, as he prepares to have surgery on his left thumb next week to correct ligament damage.
New Zealand physiotherapist Paul Close said: "We felt it was best to get Martin right for the tour of England in May and June.
"So the next couple of months were seen as the best window to have the surgery."
