The Briton was denied victory by French rider Pauline Ferrand-Prevot, meaning a third successive runner-up placing in the women's classic series.
Armitstead won the first race in the series, the Boels Rental Ronde van Drenthe, but finished second in the Trofeo Alfredo Binda and Tour of Flanders before Wednesday's narrow defeat.
She went head-to-head in the closing stages with the Rabobank rider, but it was Ferrand-Prevot who got to the line in front by a couple of bike lengths at the top of the tough Mur de Huy climb.
Italy's Elisa Longo Borghini finished third ahead of 2012 winner Evelyn Stevens of the United States, South Africa's Ashleigh Moolman and defending champion Marianne Vos.
World champion Vos, who was looking for a fifth win in the race, was making her return to road racing after a spell in cyclo-cross.
Emma Pooley made it two British riders in the top 10 by finishing seventh - she has also been absent from road racing for almost a year as she completed her studies and took part in a few triathlons and Ironman events.
The consolation for Armitstead was an increase in her lead in the overall standings with chief rival Emma Johansson of Sweden only able to finish 11th.
