The 28-year-old Manxman sprinted home on the 174.6 km stage between Alanya and Kemer to edge out Italian duo Francesco Chicchi and Niccolo Bonifazio.
On the largely flat route close to Turkey's south coast, Cavendish was led out by his Omega Pharma-QuickStep teammates Alessandro Petacchi and Mark Renshaw to seal a second successive stage victory.
Cavendish, who has recently returned to action following a virus, said: "The guys rode incredibly today. In the end it was perfect. They delivered me perfectly to the line.
"I'm happy we could get another stage here at the Tour of Turkey and I'm thankful I could finish the work of the guys again today."
The third stage includes a summit finish in Elmali where Cavendish is expected to relinquish the overall race lead.
