The British team were prominent once again on the toughest day of the race and the pace they set helped bring a breakaway back and ensure only 40 or so riders remained in contention as they began the final climb of the day.
Thomas was well positioned as they hit the concluding ascent, but Matthias Frank sprang clear just over 1km from the summit and held on for a five-second victory over Thibaut Pinot (FDJ).
Thomas crossed the line 16 seconds behind in sixth position and is now fifth overall.
Frank takes charge
Frank's efforts saw him take over the leader's jersey from IAM Cycling team-mate Henirich Haussler and open up an eight-second advantage over Pinot at the top of the standings, with Thomas 16 seconds adrift.
The action took the race 164.7km from Freilassing to the ski resort of Reit im Winkl Winklmoos-Alm, and three riders edged clear immediately after the neutrilised zone.
The trio saw their lead extend to over five minutes, but they were brought to heel soon after they had crested the first of three categorised climbs.
With Team Sky, FDJ and MTN-Quebeka all pushing the pace on the constantly-undulating parcours, only 40 riders remained as they hit the final rise and it was Frank who emerged to make it two IAM Cycling wins in the space of two days.
