The Scotsman came back from an early deficit to claim the £10,000 first prize and deny Brown the biggest win of his fledgling career.
Brown, who had averaged an incredible 112.32 in his quarter-final win over Ben Ward, opened up a 2-0 lead before Thornton hit back with 10 and 12-dart finishes.
The Isle of Wight based youngster took a 4-3 lead but Thornton responded again before an 86-finish by Brown took the scores to 5-5 and forced a deciding leg.
But he missed four chances to seal victory and that left Thornton to come through and take victory in his sixth final since last October.
Thornton beat former world champion John Part and seven-time major winner James Wade on his way to victory, and saw off compatriot Gary Anderson in the semi-finals, while Brown's run to the final included a superb 6-5 win over PDC World Championship runner-up Peter Wright.
