Junior Fernandes gave Dinamo the lead but goals from Oleksiy Antonov and Franck Djadjedje turned the game on its head and gave the Ukrainians victory.
Marcelo Brozovic had the first effort for the Croatian hosts but his speculative effort flew wide before Kirill Kovalchuk saw a shot from an even greater distance blocked away at the other end.
Brozovic continued to be the main threat and he brought a great save from Dmitri Bezotosny after 25 minutes as the goalkeeper did well to tip his low drilled effort round the post.
Dinamo continued to have the better of things and it was no surprise when they took the lead three minutes before the break.
Fernandes saw his initial shot saved by Bezotosny but he was on hand to tuck away his own rebound from 12 yards.
Bezotosny was forced into two saves from Fernandes and Duje Cop in a frantic start to the second half with Anderson Mineiro seeing an effort blocked at the other end.
Sito Riera then forced an impressive save from Oliver Zelenika as the Ukrainians fought back and they were nearly level as Djadjedje hit the bar with a header from a Riera corner.
Chornomorets had the equaliser their play deserved in the 62nd minute as Antonov got on the end of another Riera cross and headed home.
And they had the lead just three minutes later from another header as this time Djadjedje got on the end of a ball from Pavel Kutas.
Zagreb were quickly on the attack and Fernandes brought a save from Bezotosny before Brozovic sent a shot wide.
Cop, Jorge Sammir and Said Husejinovic all tried to get the Croatians level in the closing stages but Chornomorets held on.
