Italy have already won their section, but Bulgaria remain ahead of Denmark by one point and are four ahead of Czech Republic after their win in Ta'Qali.
Bulgaria took the lead after just nine minutes when right-back Radoslav Dimitrov claimed his first goal for his country as he beat Justin Haber in the home goal.
Malta, who have not taken a point at home during this campaign, almost levelled early in the second half when Andre Schembri hit the post after a fine run.
But on the hour Bulgaria doubled their lead when Emil Gargorov converted from close range.
Malta did give the home fans something to shout about when Edward Herrera pulled one back 12 minutes from time.
Bulgaria, who have not reached a World Cup finals since 1998, now know that victory in their final two matches against Armenia and Czech Republic will almost certainly seal a play-off berth.
