Wolves took the lead at Molineux, with Stephen Hunt converting a 17th-minute penalty.
Jonathan Woodgate conceded the spot-kick and was fortunate to remain on the pitch after being booked just a few minutes earlier.
Wolves feel the officials got that call wrong, while they have also taken issue with the decision to award Stoke a free-kick for an apparent foul by Roger Johnson on Jon Walters.
The Potters levelled from the set-piece, with Kevin Doyle deflecting the ball into his own net, and went on to snatch a winner 20 minutes from time through Peter Crouch.
Henry was seething at the final whistle, with a painful defeat keeping Wolves just one place and a solitary point above the drop zone.
Pressure
"I can't believe we got nothing out of the game," said the Wolves midfielder.
"Maybe Woodgate should have gone - being on a yellow I still don't know why he didn't.
"It wasn't a foul for their free-kick. Roger got his foot around the player.
"It was another key decision that was a wrong decision and there were plenty of them flying about.
"I don't think anyone can say we played poorly but it puts more pressure on us to get three points against Norwich (on Tuesday)."
