The Bluebirds hit the headlines last month when they installed the 23-year-old from Kazakhstan in the post, following the suspension and subsequent sacking of Iain Moody.
It was later revealed that Apsalyamov was a family friend of owner Vincent Tan who is yet to meet manager Malky Mackay since the shock appointment was made.
And this latest news that the Home Office has instructed Apsalyamov to vacate his position - possibly on a temporary basis - has thrown the club into further turmoil ahead of this Sunday's eagerly-awaited Wales derby against Swansea City.
According to Sky sources, immigration officials met with Apsalyamov on Tuesday with regards to the validity of his current work permit.
