The Republic of Ireland international picked up a knock during Tuesday's 1-0 defeat to Southampton.
Initial X-rays revealed that he had suffered no clean break, but the full extent of the problem has only just emerged.
Hull announced on Wednesday that McShane was to undergo further tests, and scans have confirmed that his 2013/14 campaign is over.
The 28-year-old will be forced to undergo surgery to repair the damage, with an operation due to take place next week, and he will then begin the long process of trying to work his way back to full fitness in time for the start of next season.
McShane told the Irish Daily Star: "I am out for six months with an ankle ligament injury and micro fracture of the bone.
"I am going for an operation next Monday and I have to get myself right as quickly as I can.
"It's very frustrating to be honest as I was feeling very good. Now I must battle back as quickly as I can."
