The Red Devils took an early lead, courtesy of an unfortunate own goal by Lucas Radebe.
Paul Robinson had saved well from Nicky Butt, only for Radebe to put through his own goal with Ruud van Nistelrooy in close attention.
Fabien Barthez then produced a wonderful save to deny Alan Smith, who must have thought he had scored with a superb shot from range, but Leeds did level in the second half.
The Yorkshire side must have felt they had a chance of sharing the points when Mark Viduka scored with a fine header from an Ian Harte free-kick.
But with Manchester United throwing everything forward, a brilliant set-piece from David Beckham evaded the Leeds defence and allowed French defender Silvestre the chance to head home.
Silvestre will feel he had made amends for an earlier miss with his head, that he perhaps should have converted.
The win sees Sir Alex Ferguson's side move within five points of leaders Arsenal, with the two sides both having played 29 games.
