Manchester United had agreed to let Smith link up with the Championship leaders to boost his match fitness.
The striker is continuing his recovery from seven months on the sidelines and Sir Alex Ferguson felt the player would benefit from a short-term loan spell.
Former club Leeds United were also interested, while Cardiff discussed a deal with the 26-year-old.
Smith declined the opportunity, preferring to focus on an intensive training programme at Old Trafford as he looks to break back into the first-team squad on a regular basis.
Cardiff boss Jones was disappointed with the England international's decision, but understands Smith's reasons for rejecting the club.
"We have to respect what Alan's decided to do," Jones told Sky Sports News.
"He felt he wouldn't do himself justice and he wasn't fit enough to play for Cardiff and that's great because it shows he's honest.
"He didn't feel he would give and justify coming to play for us and justification for himself as well."
Jones did concede, though, that he thought he had persuaded Smith to head down to Ninian Park.
He added: "I thought we'd got him at one stage, but you have to respect the decision the boy has made."
