Gudjohnsen has enjoyed a successful year with Chelsea and he held off competition from Charlton's Hermann Hreidarsson.
Hreidarsson finished in second with Heimir Gudjohnsson - the captain of Icelandic league winners FH Hafnarfjordur - coming third.
Meanwhile, Gudjohnsen has admitted he is still disappointed that Arsenal's second goal against Chelsea counted.
Gudjohnsen was standing over the ball to allow his goalkeeper Petr Cech to set up his wall and make sure Thierry Henry did not take a quick free kick.
However, he backed off and Henry did just that - with Chelsea claiming that referee Graham Poll had told them he would blow his whistle first.
"I saw in Henry's reaction that he didn't want the whistle," said Gudjohnsen.
"In the end it looked like a set-piece from the training ground, where one player stands in front of the ball and just jumps out of the way.
"Sometimes they go for you and sometimes they go against you but luckily Arsenal didn't gain any points on us because of something like that."
