A minority of supporters taunted the Anfield club at the end of a week that saw an independent panel publish its findings into the Hillsborough disaster.
Liverpool supporters were cleared of blame over the deaths of 96 people in 1989 with the panel instead exposing a cover-up by South Yorkshire Police.
Sir Alex Ferguson spoke out on Friday to urge supporters of both clubs to "draw a line in the sand" with regards to their heated rivalry, which has also seen some Liverpool fans mock United over the deaths of eight players in the 1958 Munich air crash.
A United spokesperson said the club "deplore" such songs.
After Saturday's incidents, United released a statement that read: "The manager has made the club's position very clear on this matter.
"It is now up to the fans to respect that."
