Addicks boss Alan Curbishley teed up a deal for the winger over the weekend and tied up the loose ends on Monday.
Thomas has signed a two-and-a-half-year contract with Charlton and is looking forward to greater first-team opportunities at The Valley.
The 20-year-old made just three appearances for The Gunners - all in the Carling Cup - and admits he chose Charlton ahead of several alternatives.
"It's a great move for me and I'm very excited about playing for Charlton," Thomas told the club's official website.
"Charlton weren't my only option but I really wanted to come to this club. I've always been impressed with the way they play football and that was the main attraction.
"I was also offered another year at Arsenal but turned it down because I'm going to be 21 soon and I wanted to play first-team football and hopefully I will be able to do that here."
Curbishley is confident Thomas can make an impact after sealing his move across the capital.
"Jerome can play in a number of positions, including both flanks and up front, and he has a chance to show us what he can do," said the Addicks chief.
"I think he has been stifled of first-team opportunities at Arsenal. Perhaps he has lost his way a bit but now he has a fresh start and if he reaches his potential here he will get his chance."
