The 24-year-old arrived at Goodison Park on Thursday morning and was expected to play in a couple of trial matches, but on his arrival he informed coaching staff that he would not be taking part in the morning's training session.
The highly-rated hit-man had been linked with Tottenham, Aston Villa and Southampton, as well as Le Championnat side Lyon, but appeared to favour a move to Merseyside to join The Toffees.
Everton boss David Moyes was as bemused as anyone at the player's departure and he must now continue his search for a striker to cover for the injured Kevin Campbell and Wayne Rooney and the suspended Duncan Ferguson.
He told the club's official website: "I have not had a trialist here. A player did arrive but didn't want to train so we sent him away."
Chapuis is keen to leave Marseille as he has been forced to play out of position on the left wing.
He has made no secret of his desire to play in England and may well be snapped up by another Premiership outfit before the transfer window closes at the end of August.
