Rovers had taken the lead shortly after half time when Simon Hawarth stabbed home from close range after Micky Mellon's initial shot hit the post.
Sam Allardyce opted to rest of number of his stars with Ivan Campo, Youri Djorkaeff and Jay-Jay Okocha all absent from The Trotters line-up, while academy graduate Charlie Comyn-Platt made his first start.
The visitors almost took the lead early, however Delroy Facey's right footed effort down the right flank beat John Achterberg but crashed off the post and rebounded to safety.
Kevin Poole kept his side level at the break when he turned aside Hawarth's low drive after a swift break allowed Ryan Taylor to play in a dangerous ball.
Portuguese youngster Ricardo Taz Ve almost scored with his touch in the second half, however the Lisbon-born striker's downward header was superbly palmed out for a corner by Achterberg.
Iain Hume should have doubled Tranmere's lead late on, but he scuffed his effort poorly when clean through allowing Poole to gather and prevent a rebound.
The home were punished for their poor miss when substitute Kevin Nolan, on for Ibrahim Ba, turned one defender before curling a right footed shot into the far post past Achterberg with 12 minutes remaining.
Despite a late flurry from both sides, the draw was a fair scoreline, however Hume will be wondering what if when handed the chance to seal the victory.
