The Irish shot-stopper, who has been No.2 to Adam Bogdan at the Reebok this term, picked up a knee injury in training last week.
Lonergan underwent surgery on his knee and, whilst not hugely serious, will rule him out of action until January.
Youngster Jay Lynch stepped up to the bench for Bolton on Tuesday for their clash at Wolves, whilst Rob Lainton is set to return from injury and will likely stand-in as Bogdan's understudy.
