Goals from Ian Moore and David May looked to have put Stan Ternent's side on their way to a first success on the road since September 6.
But Harper beat keeper Brian Jensen with a low shot from the edge of the area to keep Reading in touch with the play-off pack.
Lloyd Owusu gave Steve Coppell's men the perfect start, latching onto a misplaced defensive header by Mo Camara in the 19th minute to score a simple opening goal.
Camara made up for his error by starting a move which ended with Ian Moore firing a low shot beneath Marcus Hahnemann from six yards.
The former Wolves defender then set up May to score from close range on 67 minutes as Reading waited in vain for an offside flag.
Owusu struck a post as Reading pushed for a late equaliser, and with time running out Harper came to the rescue with a vital late goal.
