Morgan headed in a fine cross from fellow replacement Paul Brooker as Reading returned to the play-off places.
The Royals had taken the lead courtesy of Icelandic international Ivar Ingimarsson. He headed his first goal for the club from a John Salako corner in the 39th minute.
Cardiff were level three minutes later as Robert Earnshaw (pictured) scored his 25th goal of the season, turning in a cross from Richard Langley after the midfielder had a shot cleared off the line by Steve Brown.
But Reading were back in front on the stroke of half time as striker Dave Kitson scored his first goal since his move from Cambridge, heading home a cross from Scotland international Graeme Murty.
Cardiff forward Alan Lee had a hat-trick of opportunities to score his side's second equaliser but it was Lee Bullock who levelled for Lennie Lawrence's team.
The midfielder was making his debut after a move from York and opened his Bluebirds account from Earnshaw's cross. Both he and Danny Gabbidon could have scored winnners for Cardiff while Andy Hughes nearly ensured Reading took all three points before Morgan decided the game in Steve Coppell's side's favour.
