Bulgaria warmed up for next week's Euro 2004 qualifier in Estonia with the narrow victory in Krusevac.
Portsmouth striker Todorov proved the difference as he finished clinically from close range on 56 minutes.
The visitors had taken the lead on 14 minutes when Celtic midfielder Stilian Petrov volleyed home.
But the prolific Real Sociedad marksman Darko Kovacevic equalised for the hosts prior to the break, only for Todorov to pounce after the interval.
Serbia & Montenegro had planned the match as preparation for their Euro 2004 qualifier against Wales in Belgrade next Wednesday.
However, the Serb government refused to give the match the go-ahead following the recent assassination of Prime Minister Zoran Djindjic.
