The Dutch defender picked up a knee injury in last week's win over Crystal Palace but had to wait until the swelling subsided before thorough tests could be conducted.
A scan confirmed the club's initial fears that the powerful defender had suffered medial ligament damage in his knee.
"I feel so sorry for Arjan," said Pompey chairman Milan Mandaric. "He's a big player and we will miss him.
"But we have other players in the squad we can bring in."
Valery Mezague, a summer arrival at Fratton Park, is out to prove manager Harry Redknapp was right to bring him to the club.
"I'm very excited to be here," said the midfielder who suffered serious injury in a car crash last year. "It's a dream to play in The Premiership.
"I want to pay back the people who helped me during that difficult period after the accident. But I always felt I would make it back."
