The midfield duo are both struggling with injury and will miss the clash at Pittodrie with World Cup finalists Nigeria.
Ferguson is still struggling with a long-term rib injury, while Hughes has a knee problem and Gers boss Alex McLeish confirmed both have pulled out of the squad.
The withdrawals are a blow to Scotland boss Berti Vogts, who had wanted to look at Ferguson having had to make do without him for last month's defeat against France.
"Barry and Stephen are both out of Saturday's game against Livingston," said McLeish.
"I've had a chat with Berti and told him that Stephen will not play in next week's game.
"Barry won't train until late next week, so that effectively rules him out as well - but I have been in touch with Berti and he was fine about it.
"He (Vogts) realises that if you're not fit, you're not fit and we've had good communication, that's the most important thing."
Meanwhile, Tottenham goalkeeper Neil Sullivan has also been forced to withdraw from the squad through injury.
Sullivan's absence could well mean a debut for Celtic goalkeeper Robert Douglas.
