Luis Boa Morte tapped in from close range after just five minutes to give Chris Coleman's side a flying start and they were always in control after that, with Louis Saha sealing the win with a second after 56 minutes.
Blackburn were restricted to just a few chances by the travelling Cottagers who never looked back after taking the lead within five minutes.
Steed Malbranque picked the ball up near halfway on the right and powered his way inside the box with a fine run at the home defence and although his cross was weak, it somehow evaded Brad Friedel and his defender and fell for Boa Morte to tuck home into the empty net.
The visitors held on to their lead with relative ease for the rest of the half, and extended their advantage 11 minutes after the restart through Saha, who turned Lorenzo Amoruso after being released by Junichi Inamoto and fired in a curling left footer past Friedel.
The hosts piled forward in search of a way back into the game inside the last 20 minutes and Edwin van der Sar made a fine one-handed save from Brett Emerton, while Andy Cole hit the bar after lobbing the big Dutchman.
Fulham however, held on with some comfort in the end and saw out the remainder of the game to return to West London with a well earned three points and maintain their impressive start to the season.
Greame Souness will be fuming with the way his side tamely surrendered three points on home turf and fell to their second defeat in a week after their Uefa Cup loss in Turkey.
