The Irish midfielder has penned a new three-year deal at the club.
Rovers have been locked in talks with the player with the last few weeks after he initially turned down their first offer.
The 22-year-old broke into the Rovers first team last season and Ewood Park chief chief executive John Williams was delighted to keep him at the club until 2007.
"We are delighted to have reached an agreement with Jonathon," said Williams.
"It might seem like it's taken a while to sort out but in reality it hasn't.
"It was agreed in principle some time ago that Jonathon wanted to stay and we wanted to keep him, so it was just a case of sorting out the finer details."
Rovers will now focus their attention on securing the future of Turkish midfielder Tugay.
Galatasaray are keen on taking the talented playmaker back to Istanbul, but Rovers are hopeful of agreeing a new deal with Tugay.
