The Villans were desperate to register a victory after losing badly to Manchester City last weekend, and goals from Alpay and JLloyd Samuel ensured the three points went to the home side.
Alpay - returning to the side - had volleyed home the opener on 36 minutes after a mistake by Addicks keeper Dean Kiely.
Juan Pablo Angel had an acrobatic effort go agonisingly close, but it was Samuel that finally got the second with a fine strike from outside the box after being given too much time by the Charlton defence.
Charlton battled on and had a goal disallowed from Shaun Bartlett - somewhat harshly.
Kevin Lisbie finally got one back for Charlton when Alpay got in a mix-up with Thomas Sorensen, but it was too little too late for Charlton.
Villa leap-frog over Charlton with the win and move up to 11th place.
Charlton have picked up just five points from their six games, and will be hoping that their battling spirit can start to earn them wins.
