Viana had to pull out of training with the Portuguese squad due to the problem, and is now waiting on the results of scans he will have on Tuesday.
The medical staff now fear that he has damaged internal ligaments in his knee, but more will be known after his scans.
"Hugo Viana has suffered a problem with his left knee," Portuguese doctor Enrique Jones told Portuguese radio station TSF.
"It was evaluated and we verified that there is an injury to the internal ligaments of the knee for which he will have a scan tomorrow."
The £8.5million summer signing picked up the injury during Newcastle's win over Southampton on Saturday.
Meanwhile, Fulham's Luis Boa Morte will also miss the game as he has failed to get over a thigh injury he suffered in Sunday's draw with Birmingham.
The two absentees will be replaced by Mario Sergio of Pacos de Ferreira and Guimaraes' Nuno Assis.
