Dyer limped off during the Uefa Cup win over Bnei Sachnin on Thursday after pulling his hamstring.
Souness has ruled out Dyer for this weekend's clash at Southampton and believes he will be sidelined for several weeks.
"It's his hamstring which isn't good news and we can rule him out for Sunday's game at Southampton for a start," Souness told the club's official website.
"In fact I think we are looking at weeks, though we'll have to assess it over the next day or so.
"It's disappointing for him, but thankfully we have a good squad and plenty of midfield cover so we have a few options."
If Dyer's injury fears are confirmed he is set to miss England's World Cup qualifying double-header next month against Wales and Azerbaijan.
There was better news on Aaron Hughes' injury with the Northern Ireland international hopeful of being fit to face Southampton.
Hughes was forced off early on of the game with Sachnin with a calf problem, but the injury is only minor and Hughes is optimistic he could tackle Southampton.
"I took a kick which was quite sore at the time, but I've spoken to the physios and they don't see any long term damage," said Hughes.
"I'd rate my chances for Southampton as 50/50 at the moment, so hopefully I'll be OK.
