Yoan Gouffran was adjudged to be standing in an offside position when Cheick Tiote's shot tore past City goalkeeper Joe Hart, denying Newcastle an equaliser with the Blues 1-0 up.
The Magpies could not get past Hart again, and City sealed a 2-0 win when Alvaro Negredo scored late on, but Taylor was unhappy with Jones' controversial decision.
"I couldn't see anything wrong with Cheick's strike, it was fantastic," said the Newcastle defender.
"Joe Hart's definitely seen the shot - Gouff hasn't obstructed him - so I couldn't see what the problem was. Gouff said at half-time he was nowhere near Hart.
"There was a bit of frustration, but we made a right go of it. We were pushing at the end, but it wasn't to be. The lads were devastated."
Taylor's appearance against City was his first in the Premier League since the opening fixture of Newcastle's season - also against City, a 4-0 defeat at the Etihad Stadium in which the centre-half was sent off.
Injuries, suspension and the form of the other defenders in Alan Pardew's squad have limited the 27-year-old's chances but he relished the opportunity to start against the title-chasing Blues.
"It felt great to be back," Taylor added. "Obviously, I just want to be playing, and it felt great to be out there again.
"I just want to help the team finish as high up the table as possible."
