The former Liverpool player scored with just a minute left on the clock to put The Sky Blues ahead for the fourth time in a game that was a far better advert for attacking football than hardened defending.
Stuart Pearce had put through his own goal in the 16th minute to give caretaker boss Roland Nilsson's side a good start.
The impressive new signing Ali Benarbia continued his wonderful start for City by equalising on the half-hour mark.
Muhamed Konjic then gave the Midlands side the lead on the brink of half-time only for Kevin Horlock to again cancel out the goal 12 minutes after the resumption.
Lee Hughes was Gordon Strachan's last signing and he picked up Coventry's third with 25 minutes to go, but Marcus Hall scored the second own goal of the match to level things up at 3-3.
With the match seemingly heading for a thrilling draw skilful midfielder Thompson picked up a goal that could go a long way to giving Nilsson the manager's job on a full-time basis.
