The 23-year-old arrived at The Riverside at the beginning of January, but he has featured just once for the first team when he came on as substitute in their 1-1 draw with Liverpool.
"John has contributed a lot during his time with us, he did well," said manager Steve McClaren.
"However since he has arrived we have been able to bring in players to strengthen that area of the team on a permanent basis and therefore we have allowed him to return to Coventry."
One reason Eustace has been allowed to return is the arrival of Brazilian Doriva.
The Samba star has yet to play for Boro since his arrival from Celta Vigo on transfer deadline day, but he is now near full fitness and was outstanding in the Riversiders' reserves 3-1 win over Blackburn on Tuesday evening.
Doriva is with Boro until the end of the season and is hoping to earn a permanent deal at the club.
