The result means that neither the Italians nor the Greeks can now catch Steve McClaren's side who still top Group E, or Villarreal and Partizan Belgrade who drew 1-1 in Thursday's other game.
Lazio, needing a win to keep alive their hopes of progress, made a poor start in Greece and were one down after eight minutes Giannis Chloros netted.
However, they responded in style and led at half-time courtesy of a double from Roberto Muzzi (pictured, 12 and 36).
Their hopes of progress were dashed on 55 minutes, though, when Anastasios Agritis restored parity for the hosts who also crash out following the draw.
Villarreal gained a creditable 1-1 draw from their trip to Partizan Belgrade which leaves both teams with the chance of topping the group.
The visitors went ahead on 17 minutes when Xisco Nadal intelligently played in Santiago Cazorla who finished coolly.
Partizan equalised on 65 minutes from the penalty spot when Villarreal's Bolivian defender Juan Pena was penalised for handball.
Goalkeeper Jose Reina went the right way but could not keep out Ivan Tomic's effort.
