The 23-year-old is struggling to shake off a troublesome shoulder injury.
Ellington had been playing through the pain barrier after helping Wigan win promotion to The Premiership.
Wigan have sent the player for scans to find out the full extent of the injury and if surgery is needed he could be missing for up to three months.
Latics boss Paul Jewell has admitted Ellington has been struggling for the injury for some time.
"Nathan has been handicapped by it for virtually the whole season," said Jewell.
The news is another blow for Wigan as strike partner Jason Roberts is facing a spell on the sidelines with a broken leg.
