The club announced the move after sacking assistants John Gannon and David Bell and physio Clive Goodyear on Sunday whilst Hinnegan had left his post with fellow League Two side Bury.
The former City player joined the club in 1988 and made over 60 appearances before becoming Chester's physio.
Meanwhile, Wayne Corden has returned to Scunthorpe following his one-month loan deal whilst Mark Roberts, Evan Horwood and Chris Robertson have all gone back to their Championship clubs, despite only arriving at the end of the transfer window.
Hopes still remain that the club will sign Rochdale's Paul Tait (pictured) before the end of the week.
