The Addicks have looked a shadow of the side that have provided some major shocks in The Premiership earlier in the season of late, but put things back on track with a victory at home.
Scott Parker had given Charlton the lead with a fine goal 31 minutes in, with the England international slamming home from six yards.
Kevin Lisbie doubled the advantage five minutes into the second half when he scored his fourth goal of the season.
The forward rose highest to head home a fine free-kick from Claus Jensen, after Anders Svensson had brought down the Dane.
Dean Kiely had conjured a fine save to deny James Beattie in the first half, but could not keep the prolific forward from grabbing a late consolation for the visitors.
Beattie volleyed home superbly from the left side of the penalty area, leaving Kiely no chance, but it was too little too late for Southampton.
Charlton leapfrog Southampton into the ninth position, whilst The Saints slide into tenth after the result.
