The former Walsall hit-man twisted the joint in last month's 1-1 draw at East Midlands rivals Nottingham Forest.
Following exploratory surgery on the injured knee, it was confirmed by the club that the South American will miss the rest of the current Division One campaign.
"It's as we feared," Burley told the club's official website.
"This is a massive blow for the player and for everyone involved with the club.
"Junior was starting to make a name for himself - he scored our winner at Walsall and a super goal against Nottingham Forest - and was illustrating why we wanted to sign him."
The news has prompted Burley to agree a loan extension with Premiership side Charlton Athletic for striker Matias Svensson until November 22.
With Izale McLeod also on the sidelines, the Scot also brought in Daniel Dichio on loan from West Bromwich Albion on Friday - a move that looks to have been a shrewd one following Monday's news of Junior.
