The Fiorentina defender failed to show for the game with South Korea last week, but at the time the player's Italian club claimed he was wanted by them for the Italian Super Coppa game with Roma.
However, it now seems that he was in England, despite reports of this being denied at the time.
"I knew he was in England," revealed Chovanec. "But I told him clearly that I wanted him to come for the Korea game.
"I called him to explain my position and he understood. We work according to certain rules in the national side and those apply for both coaching staff and players."
Repka himself has now been dropped by Chovanec, which has led him to consider his future, although his next club is likely to be his major concern.
The 27-year-old is thought to be the subject of a 12 billion lira (£3.4 million) bid from West Ham, but Fiorentina are not happy and want 14 billion lira (£4.5 million).
However, the current financial status at Viola means that they are unlikely to be able to refuse the offer, and that is why Repka has already discussed terms.
West Ham's chances of landing Repka were also improved with the news that previous suitors Lazio have switched their attentions to one of his team-mates in Daniele Adani.
The Roman giants are ready to launch a 15 billion lira bid for the 27-year-old, who was previously with the club in 1994 before he moved to Brescia and then Fiorentina.
The bid by West Ham is their third approach for a Fiorentina player over the last month, following failed attempts to land Alessandro Pierini and Fabio Rossitto.
Rossitto, meanwhile, is now being strongly linked with a move to Roy Hodgson's Udinese.
