The talented goalkeeper moved to The Hammers as a 16-year-old and so far Dale have received around £650,000 from the East London side.
Due to West Ham suffering relegation to Division One, Third Division Rochdale have agreed to change the payments.
They will still receive the same amount for every time Bywater represents his country, as he does currently for England Under-21s, but they will get less for every appearance he makes in a claret and blue shirt in Division One next term.
"We had to be sensible and realise the deal we initially had with West Ham United was based on income from Premier League matches," said Spotland chairman David Kilpatrick.
"We have restructured the deal in such a way that should West Ham regain their Premier League status, then we will return to the clauses in the initial contract that took Stephen to Upton Park."
Rochdale are still due to net £75,000 should Bywater make another two starts for England Under-21s, although they will not benefit so much for his further West Ham appearances.
