Veteran Micky Evans had scored an opener for Argyle, but Neal Ardley levelled on 33 and Webber grabbed a fine brace to seal victory for The Hornets.
Plymouth had started quickly and were unlucky not to take an earlier lead when Graham Coughlan's header rattled the woodwork.
David Norris then provided the opener for Evans - laying on a fine cross that was volleyed home with aplomb.
However, Ardley got the hosts level just after the half-hour mark when he smashed home a Paul Devlin cross.
After the break The Hornets were much the stronger, and deservedly went on to win the match.
Ardley put Webber through, and the former Manchester United striker sped through to slot home.
Webber added a second to put the game out of Argyle's reach soon after, again smashing the offside trap before rounding the keeper and gleefully firing home.
